The Cai Lab has developed an ImageJ plugin called nTracer to semi-autonomously trace circuits. This is available to download, along with the manual, a sample image, sample tracing results, and tutorial videos.

A recent article in Bioinformatics describes the software and methods used to accomplish multispectral tracing with Brainbow.
